UPDATE: Cubify support got back to me, and there is a great trick that lets the shells carry over from Cubify Design. If you design the part in multiple shells, you will be able to open the part that way in CubePro software. Just make sure you have the "Single Color" check mark unchecked BEFORE you open the model. This will allow you to click the different shells of the single file and assign each shell to its desired printjet.
