A family of gene prediction programs. Metagenomic sequences and individual short sequences (sequences 50 kb) can be analyzed by MetaGeneMark. Novel eukaryotic genomes can be analyzed by the self-training GeneMark-ES. The fungal mode of GeneMark-ES accounts for fungal-specific intron organization. GeneMark-ET integrates into GeneMark-ES information on mapped RNA-Seq reads. GeneMark-EP+ integrates into GeneMark-ES information on cross-species protein sequences. GeneMark-ETP integrates into GeneMark-ES both types of external information, RNA reads and cross-species proteins. Sets of eukaryotic transcripts can be analyzed by GeneMarkS-T. Sequences of viruses, phages or plasmids can be analyzed either by GeneMarkS (sequences 50 Kb) or MetaGeneMark (sequences 50 kb) GeneMarkS-2, GeneMark.hmm. 1️⃣ Search "genemark" https://exon.gatech.edu/ === on the "Download" === select "Programs" https://exon.gatech.edu/license_download.cgi 2️⃣ select "GeneMarkS v.4.30" === Fill the "Name, Institute and all" === Click "agree the terms and condition" === click on "Please download program here" === Download is done 3️⃣ Extract 4️⃣ Check it by ./gmhmmp 5️⃣ Now you have to select the model for the gene prediction === here the models are "heu_1.mod", "heu_4.mod", "heu_11.mod", "MetaGeneMark_v1.mod" 6️⃣ Run fasta file ./gmhmmp -m heu_11.mod -a -d -A Predicted_AA -D predicted_NT -n -c -b Scerevisiae_Trinity.fasta #### -m for model #### -a for output protein sequences of predicted genes #### -d for output nucleotide sequences of predicted genes #### -A for [protein output file] output protein sequences of predicted genes into this file #### -D for [nucleotide ouput file] output nucleotide sequences of predicted genes into this file #### -n for Turn OFF prediction of the incomplete genes at sequence gaps #### -c for parse parameters from FASTA defline #### -b for output one best prediction per sequence 🚨🚨🚨🚨🚨🚨 GeneMark.hmm 400-day license.
